We're already streaming to PBBans from our BF3 server and uploading screenshots to Gametracker.  I'm confused as to what the Punkbuster Plugin for B3 will give me above what we're already doing.  Am I best disabling one of them to avoid confusion?  If so, which?

you are best to disable it.

B3 is fully functional without the punkbuster plugin.
B3 is even almost fully functional without punkbuster at all on your game server. In this case B3 will not know the players IP addresses.

My advice is :
disable the punkbuster plugin

When you ban someone, the ban will be sent to the B3 database and to the BF3 server banlist.
This is enough to get anyone banned for good even in case of reboot of B3 or reboot of game server.

If you want to take a step further, I suggest you use Echelon to review the current B3 bans and manually pbban the one you think really deserves it.
